With upstream Mesa disabling patented codecs by default, and Flatpak using the default “stuff”, will apps off Flathub.org lose this too, or are there contingency plans?

The most likely outcome is that the runtime will ship Mesa without encumbered codecs and there’ll be another extension mesa-full with codecs enabled that will be automatically installed unless vendor shipping Flathub excludes it. That being said, It’s still being discussed between Flathub and freedesktop-sdk teams.
