are there plans for a graphical tool to manage flatpak permissions? in gnome software / settings maybe?

That’s really a suggestion for GNOME or other environments rather than flatpak per se. Recent versions of GNOME have added Application settings which would absolutely be the place for that - so go and contribute/suggest over there!

I prototyped something for that. Will only work with user installation applications, e.g. flatpak --user list --app
.
EDIT: it works fine with systems applications now.
