Why does my app have "Proprietary code" badge

It is built directly from the source code from git and has a license (MITNFA)

I believe MITNFA is not recognized by Flathub?

I think it’s not recognized as FLOSS license because it’s neither FSF nor OSI approved (I hope it’s the correct AppStream library):
